Servers reboot when set to wait for logoff

My deployment template is set to not reboot machines until the user has logged off.
The issue occurs only with
two Windows 2003 R2 x64 servers. All other servers (not 64 bit) do not have the issue. These are the only two.
After deployment, the server will reboot, even if I am logged on at the console. This causes major issues as the server runs virtual machines and causes the to all shut down.
Shavlik NetChk protect 220.127.116.110. I have been having this issue for several versions now and only see it as an issue with the 2003R2x64 machines.
