what are the best practices for patching virtual machines?

    Master
We have about 1000VMs installed on 20 ESX hosts.
we use Shavlik NetCheck Protect 7.6 on 1 VM with 2vCPU's and 4GB RAM

Scanning takes a lot of time (Shavlik server is taking 100% CPU during scan.)

Deploying patches takes ages (Is it a storage or ESX bottleneck I don't know?)  for all patches to be deployed and servers are back online.
However when all patches are deployed to all VMs at the same time it seems obvious that ESX and NetApp are reeeeeeeeally slow.
so what are the best practices for patching virtual machines?
